If a BOM is expressed as a %, there is a control in place to avoid entering the total link quantity greater than 100%.
However, this control also includes any by-products. Therefore, if you make a batch of liquid, for example, and that a by-product is generated from the batch, you cannot add it to the standard BOM, since its link quantity goes over and above the 100%.

I have seen this requirement addressed with a little trick. The BOM is defined by lot and the lot size is defined as 100 (to denote %). This allows you to take a formula and define like it was percent but it doesn't have to total to 100. The down side is that you lose the control but it basically does the same math to determine the required materials. This also solves for companies (there are a lot of them) who define by percent but manually factor in scrap in the percentage so it is > 100.
