I've had many clients that need additional filters when running the delivery auto invoicing process (FUNAUTINVD). Two of the more popular were shipping site and user. Even better an "Extra Criteria" section like we have in the Automatic Allocations (FUNAUTALL) that pointed to the SDELIVERY and SDELIVERYD tables would work.
