Currently commission does not take the Trade Discount into consideration when it is calculated. In my opinion the commission is therefore incorrect. So I feel the amount should be adjusted out before the commisson is calculated. I assume that this is one of those areas where it might not be true for everyone so making this an option allows for both scenarios to be satisfied.

I am not sure if this should be as a complete company option or if it should be at the Product Class, Commission Plan, Commission Class or Item level though. It may make the most sense at the Commission Class level.
