Is there a way to add a function so that payroll deductions can be automatically calculated and deducted based on hours worked? For example, I do a payroll and the employee's benefits are based on a set dollar amount per hour worked. Using the percentage of gross does not work to calculate the benefits because the employee works regular and overtime hours regularly.

In Deduction Code Maintenance, you can setup a deduction to calculate based on hours worked. See knowledgebase article 43053.
